If you an alert on your document in relation to the VAT being incorrectly calculated or, the amount being incorrect be sure to check if you have more than one of the same VAT percentage selected.  

You can only have one of the same VAT percentages per supplier.  

For example, you can only have one 23% VAT code selected per supplier in their supplier rules set up.
